    Add Bon Voyage Controller to your rover or ship (seek it in theControl tab). If you have MM installed, then Rover body and Malemute, Karibou, Buffalo, Bison and FUR cabs get BV automatically. Launch your rover or ship. If you're just playing with BV and launch a rover at KSC, then at start your rover state will be "Prelaunch".

    Used the Bon Voyage mod to move a rover of mine. Specifically to its target vessel, my base. Now they both disassemble when loaded in, and I can't tell the rover to move to another position without loading it in either. Tried the height offset setting BV has, but it seems that only applies to new movement orders. Alt + F12 cheat menu set position only works on the active vessel, so that doesn ...

    Assigned one of those waypoints as the destination with Bon Voyage and sent my rover on its way. After about a week, got a notification that my rover had reached its destination, even though on the tracking station view it was still a good ~30km away from the waypoint.

    The rover spawns in the terrain. Look at the settings for bon voyage. There should be an option of how high the rover spawns when loading. If the height of the fall is breaking your wheels then go to cheat menu and lower gravity and/or turn on cheats until the rover settles down. Then return everything back to normal.

    Bon Voyage is moving vessels in the background and this messes with a vessel's rotation. I have an idea regarding the rotation of a rover . Adding an advanced tweakable, which will set a rotation vector you need for a specific rover.
